Stripe QuickBooks integration: how Stripe payments reach your books

Stripe pays out a net figure; QuickBooks wants every payment, fee and refund. Here is how the two meet, location by location.

In brief

Stripe and QuickBooks Online connect through an app, not a built-in switch. Intuit's community team points to third-party apps in the QuickBooks app store, and Stripe's accounting docs list QuickBooks Online and Xero apps built by third-party developers. Whichever route you take, record each payment at its full amount, each fee as an expense, refunds as money out, and each payout as a transfer to the bank, because a Stripe payout is a net figure that rarely matches one invoice. With several locations, connect each location's Stripe account to that location's QuickBooks company.

Checked against Stripe's documentation and Intuit's QuickBooks community on 16 October 2026. Both change their integrations, so the changelog at the end records each update.

Does Stripe integrate with QuickBooks Online?

Yes, through an app. Neither Stripe nor Intuit documents a connection of its own that you switch on in settings.

  • Intuit's side. When asked whether QuickBooks Online integrates with Stripe, a QuickBooks community moderator answered that it "allows integration with several third-party apps" and pointed to the Apps menu: search for Stripe and compare the apps there by features and reviews. (QuickBooks Community)
  • Stripe's side. Stripe's accounting integrations page says it provides QuickBooks Online and Xero integrations "through Connect embedded components for Stripe Apps built by 3rd party developers". The QuickBooks Online app it lists syncs sales transactions, fees, payouts, refunds, invoices, customers, products and taxes, either per transaction or as a daily total for large volumes. (Stripe: accounting software integrations)

So "the Stripe QuickBooks integration" is really a choice of app, or a manual routine if your volume is small.

What should each Stripe item become in QuickBooks?

Whatever moves the data, the entries should end up the same. A Stripe payout is "your available account balance at the time it was created", so it already has fees and refunds taken out. (Stripe: payouts) Booking the payout as the sale understates revenue and hides the fees.

In Stripe In QuickBooks Online
A payment Income at its full amount, or a payment applied to the customer's open invoice
The processing fee on it An expense
A refund or a lost dispute Money out against the same customer or income account
A payout A transfer from a Stripe clearing account to the bank

The clearing account is a balance-sheet account that holds what Stripe has collected but not yet paid out. After each payout it should drop back to the payments still waiting. Reconciling Stripe payouts per location walks through one payout line by line.

Before you choose an app, ask which of the four rows it writes, and whether payments land against open invoices or as separate sales.

How do you reconcile Stripe payouts in QuickBooks without an app?

Stripe's payout reconciliation report lists the batch of transactions behind each payout. Download its Itemized CSV and you get every payment, refund, dispute and fee in that payout, which is what the entries above need. (Stripe: payout reconciliation report)

Three conditions from Stripe's page matter here:

  • Automatic payouts. The report works for accounts on automatic payouts. On manual payouts, Stripe points you to the Balance report instead.
  • Instant payouts. Stripe can't say which transactions an instant payout included, so you reconcile those yourself.
  • Dates. The report groups a payout by its estimated arrival date, not the date your bank posts it, and its data can arrive after the money does.

The itemized download can also carry your own payment metadata as columns, so a location or invoice number stored on each payment comes through to the spreadsheet you post from.

Why doesn't a Stripe payout match my QuickBooks invoices?

Because they count different things. An invoice is what one customer owes. A payout is everything Stripe settled in a batch, from many customers, less fees and refunds.

With invoices in QuickBooks, the job is to apply each Stripe payment to the right open invoice, then match the payout to the clearing account. If an app only records payouts or sales receipts, the invoices stay open and the customer looks overdue in your books when they have paid.

Payment plans make this sharper. A plan is one invoice paid many times, so each scheduled payment needs to reach the same invoice and bring its open balance down. After the first few payments, check that the invoice's balance matches what the customer still owes on the plan. Does Stripe offer payment plans? covers how the plan itself can run on Stripe.

What if each location has its own Stripe account and QuickBooks company?

Stripe requires a separate account for each legal entity, so a group that runs each location as its own company usually has a Stripe account per location already. Each location's payouts then hold only that location's payments, and they go to that location's bank account.

The books follow the same line. Intuit's QuickBooks team says each company you add needs its own paid subscription, though one login reaches them all. (QuickBooks Community: multiple companies)

That makes the integration a set of pairs: Denver's Stripe account to Denver's QuickBooks company, Phoenix's to Phoenix's. Before you connect, ask each app:

  • Whether one subscription covers several Stripe accounts and QuickBooks companies, or each pair is billed and set up separately.
  • How it stops a payment from one location landing in another location's file.

If your locations share one legal entity, one Stripe account and one QuickBooks company can work, with a class or location on every transaction. Then each payment needs its location attached before the payout can be split. QuickBooks class vs location, and Xero tracking explains the two, and one LLC per location covers why groups split into entities.

What should you check before you connect Stripe to QuickBooks?

  • Which QuickBooks company each Stripe account should post to, location by location.
  • The four entries. Payments, fees, refunds and payouts each have a home, and the app writes all four.
  • Invoices. Payments are applied to open invoices, not booked as new sales beside them.
  • A clearing account in each file, and someone who checks it comes back to the unpaid-out balance after each payout.
  • Your payout schedule. Automatic payouts keep Stripe's reconciliation report available. Instant payouts need matching by hand.
  • History. Decide how far back to bring transactions from before the connection, and who checks the opening balance of the clearing account.
